ME2 only looks at those plot flags when you import a new game. So what you have to do is start an ME2 character, open up Gibbed's, and check off everything you want. Now, go to the RAW tab and scroll down to the section labeled Plot and change the End Game State to LivedToFightAgain. Finally, go to New Game and import the shepard you just made.

All your plot flags should import fine.There's probably an easier way to do this, but I've not found it.
